Cant get crank pulley/dizzy timing to lign up -

Hope someone can help with this one. Did a search but nothing useful came up.
My Civic has had a flat spot for a while now but recently it's got worse. So far, I've replaced the cap, rotor arm, leads, plugs, fuel filter but no change.
Went to check the timing and came across an issue. I'd marked the center groove on the crank pulley with white paint to get a better view when reading, connected the timing light up and went to check but no matter how far i rotate the dizzy, i can't seem to get the marking anywhere near the arrow on the plastics.
The closest i can get it to it is when i rotate the top of the dizzy body towards the bulkhead but it's still about a 1/4 inch off. The car doesn't drive better either. Keeping the revs low it hesitates and misses slightly.
Any ideas?

re check your belt timing. sounds like one of your cames (most likely your intake cam since it wont line up) has skipped a tooth or the belt was installed wrong.

Not sure what you mean by the plug wires being one spot ahead?
