Seems to me mine had a slight angle to them and I don't think they were perfectly straight.
If the angle is severe you have something messed up. there's no need to change the subframe !!!! I used Hasport mounts and Gator axles in my 97. They fit perfect

your motor is sitting too low. Are you sure you put the tranny mount on right? because that will happen if the tranny mount is either loose, or wrong. Since the tranny will hang down on one side.
Why do those (2) black "L" brackets look different? In your pictures that bracket is not installed? Sit one on top of the other and see if all the holes line up. One looks higher than the other? I Don't believe I had to change that bracket and just used the stock civic one. The Passenger side mount / bracket was a Bitch to tighten up. You need all the bolts in place to really assess the situation.

Do you have a JDM LSD transmission? Those rare transmissions are 1/2" wider on the passenger side than the USDM and JDM non-LSD transmissions and may need a shorter axle. Call Hasport and ask for me if I can help.
Changing the EK subframe to an EG won't make any difference. The mounts will fit the same. It looks like the axle in the picture is too long causing the inner boot to compress.

For the non LSD trans the right axle should be aproximatly 22.75" end to end when removed from the car and fully compressed.
Sometimes for whatever reason some people's car needs a custom length axle. Before you take the axle out of the car, remove the axle nut and push back on the tip of the axle. You should be able to compress the axle so that the tip is more or less flush with the hub. It should not be in or out more than 3/8" of flush with the hub when pushed back.
Does that make sense?

my friend ran a custom longer driver side axle for his eg w/ an h22a. He said it was because something was bent? (frame or something) but he replaced whatever was, and it is fine now. (well he is b series transmission now, but still?)
Start by checking the lenght when installed in the car using the method I described above. Then, if it's not right, you can measure the axle out of the car (end to end, compressed length) to determine if you have the correct axle or not. You can also use this information to determine what your car needs and we can go from there. If you have Hasport axles we might be able to exchange it for an axle that will work for your car.
