Couple strange issues with 2003 S2K

The first issue deals with the clutch fluid. There is no leak anywhere, but about twice a month I need to fill the reservoir up with fluid because I get a dead clutch pedal. There is no fluid under the car where I park, no drip/leak in the bay, under the car, or inside by the firewall. Any ideas? I even had a trusted shop owner look at it, and he could find no leak.
The second is a clunk/popping noise coming from the under side of the car. At first I thought it was a broken bushing or something, because I noticed more when the car was flexed backing out of the driveway, but I've also heard it when turning. As if it had something to do with the steering. I lifted the car up, poked around for loose parts, but found nothing. And all bushings are in-tact. Turning the wheel with the car jacked up it made no noise at all. But when on the ground, it does.

i had that clutch issue its ur master clutch cylinder it leaks on the inside u cant see it because it drips right ontop of the dead peddle so its hard to catch. at least that's what the problem was with mine the seals inside the cylinder tend to wear out around that mile mark i was at about 95k when i noticed this

does your clutch pedal make a noise when you push it when it is cold out side?
its what black s2k said, the clutch is leaking inside the car. this is a really common problem on these cars
My car also had the occasional pop while turning, going over uneven ground, or hard braking. I never did figure out what it was but nothing ever went wrong related to the sound ... hope that is encouraging!

You do realize that s2ks have two rear axles, both have cv joinst on either end. The driveshaft also has 2 cv joints on it as well. That clunking noise can be a number of things, I had one customer bring his car in for the same noise and turned out to be a loose bracket for the soft top that was moving when the body flexed. But it is also common for the axle nut thing as well as loose shock parts or even something small like missing a brake pad retaining clip in the caliper causing the pad to shift forward and back under braking making a clunking sound.
^^^ There is a TSB about rattle/click/clunk noises on soft-tops on uneven surfaces/harsh roads. Probably not related but just to prove john's point.
CV's on the S's DO POP sometimes. First thing to check is the axle nut though, that was a common problem.
Also, you def have a leak and more then likely it is your master as Black S2K said.

Great! Thanks for the responses guys. I'll def. check out the master cylinder seals!
As far as the clunking. The sound is coming from the front/mid, right under-side of the car. I'm pretty sure it's not the axles because the clunk sometimes happens when the car is at a stand still, just turning the wheel. No sound is heard from the rear either.
My first impression was a loose sway bar, or corroded bushing, but I couldn't see anything, and everything on both sides is tight.
I'll check the axles out in the rear just to be sure, but won't be surprised if I don't find anything.

Fluid will likely be under the carpet. As for the clunk, LCA bushings can take a beating,

Bump.
I looked underneath the car for over an hour this week and couldn't find one thing that looked odd. No scrapes, marks, torn bushings, loose parts, missing bolts, cracks, or anything. Took off the air box to get a better look at the steering rack, and found nothing. Couldn't find anything wrong with the steering column either.
I also could not recreate the sound when the car was in the air either. Could it be that there is something wrong with the frame? It's driving me crazy. The sound is SO loud, and it's frustrating me that the issue is not as apparent as it should be

i have the same clunk. except i believe its coming from my brakes. in the morning when i take the car out. i hit the brakes going down my driveway and i hear the clunk when i hit the brakes. maybe you can try that, you never know. good luck.

Update on that popping sound - seemed to be a ball joint on the front right side that loosened itself. But the cotter pin was still in...strange. but that seemed to fix that.

I agree with some of the statements above. The axle nuts need to be checked and torqued to spec. Also the CV cups begin to pit and may need to be swapped if you are feeling any vibration when accelerating.
The leaking as stated above is likely your master cylinder. Crawl under your dash and feel around where the cylinder meets the firewall. You will most likely feel moisture. The same thing happened to mine
Its around 115 dollars to purchase a new master cylinder, and the install is extremely easy.
