Default ecu differences?

I'm going to be replacing my 99 civic lx d16y7 to a jdm 99-00 d15 engine and transmission. Car is an automatic. However my lack of knowledge has led me to a dead end, so I'm going to need some help/ideas.

1st question I have is; what is the difference in the ecu's plugs interms of A,B,C, and D between an automatic, and manual transmission. I know that the M/T ecu's don't use plug D. Are all the wires going into plugs the same, except for plug C, and D?

2nd question is; with the JDM D15(99-00) will the crank bypass trick work for it also? Since the JDM engines don't have a crank sensor, and I'll be using my USDM ecu/ecm.

3rd question is related to the 1st question; but are the wires for the crank sensor same interms of plug/pin locations for the manual ecu and the automatic ecu?
