Manual Tranny Clicking Noise? WEIRD ass problem...

My car has been making a weird noise for about 6 months, it sounds like an engine noise but it can't be because it doesn't do it when the car is in neutral or when the clutch is in. This leads me to believe that it's the transmission. Now for whatever reason, tonight it got a lot worse. It sounds almost like a grumbling or a clicking noise...almost like it's the teeth of the gears hitting and making the noise? Any idea what could make that noise? It speeds up as the car does, and drops with the revs when I shift to second and increases again. It doesn't do it above second gear... I can't even describe this problem, it's ******* complicated and its scaring the hell out of me because I don't have the money for a tranny rebuild, I JUST got back up to school. If anyone has any input, lemme know. If you need clarification as to what it is, I'll try again. Thanks in advance.....
well, i was gonna say check your axles if it existed with all your gears, but judging by your saying it doesn't happen past 2nd gear......ah screw it. check your axles anyway.

best way to find out is to drop your tranny, remove the bellhousing, and take some pics if you can't find the problem yourself. I know it sucks to hear this, but ya gotta do it.

I have no clue. You will probably need to drop the tranny. But before hand I would put the car on four jack stands. Have someone put the car in gear and try to see where the noise is really coming from. Underhood noises are hard to locate when you are in the car.
