Trans isn't shifting smoothly

Hey, I've been having some problems shifting in my car. My car is a 99 ek hatch. Motor is fully built, has a built ls trans with a quaife lsd. When I'm just sitting at a stop light and I try to go into any gear, most of the time it will not go into gear. I can always get into 1st very easily. Even when I'm rolling. But if I try to get into 4th gear or 3rd gear or even 2nd gear it usually wont go. The thing is once I do get going the car shifts smooth as hell 1-5 at 9k rpms. But it will not shift smoothly at all when I'm just sitting there at idle. Or when i try to down shift at speed to do a 60 roll or something it takes me forever to get it into a decent gear. But once I do get it into gear it works perfectly fine. And incase someone asks, no rev matching doesnt help at all. I've also been getting an annoying as hell rattle from my actual shift ****. Obviously metal on metal. Which is making me think it's the shifter bushing on the base of the shift ****. I haven't had any time to look at it lately and the weather hasnt allowed me to jack it up and take a look under neath but I just wanted to bounce some ideas off of you guys to see if your thinking what I'm thinking. And if so does any have the part number for the bushing/shifter cable? If so let me know. Thanks.

I was thinking that for a second but if a spring is out I would be getting clutch/trans noise in the engine bay all the time right? And I'm thinking if it was that then it would pretty much always shift like crap. But when I'm going through the gears driving either all out or normal driving it shifts as smooth as a stock civic trans. I'm going to try and take a look at it tomorrow.

I just read my original post and it looks confusing.
The trans while sitting at idle will always go into 1st easily and will have trouble getting into any other gears.
While accelerating normal speed it drives completely fine.
While slowing down I can't down shift at all.
When going all out it just feels extremely notchy.
Hopefully that will help if anyone was confused about what i said. Thanks.

I finally got a chance to look over the car in some day light today. My engine is destroying the weak *** urethane motor mounts I have in there. And while driving today something new started to happen. When starting from a light slipping the clutch nice and slow the car started to studder. Was weird, it's never done that before. Now it seems like if I slip the clutch slow it does it. I'm off tomorrow so I'm going to get it up and see what the hell is going on with it. Let me know if you guys have any ideas. It's most likely a the back motor mount crapped out. I'll find out tomorrow... Thanks.

Well I finally got a chance to take a look at the underside of the car today.
First thing is my shifter looks like it goes to another car. Probably a civic. And everything else is b18... So I'm not sure if there is any difference between the two. The reason I think that is because the T on my shift **** is a good 3/4 of an inch smaller than the actual shift linkage. And because there was so much room, whoever installed the shifter just put a damn nut in there. And it still didn't fill the space. So I know what was causing my rattling problem. Now for the problem shifting.
I unbolted my exhaust and took a look at the transmission end of the shift linkage. It looks like the bushings wer replaced not too long ago on the transmission side and the stablizer part of the shifter was fine.
But the actual shift linkage part (the part that actual changes gears) looks like ****. The rubber boot that is supposed to be on there is missing. So I'm thinking that's my problem.
But now my question is how do I disconnect the trans end of the shift linkage? I've been looking all over the place and everything I see people saying something about pushing out a pin. I don't see a pin anywhere. There is a hole that goes straight through from bottom to top but I stuck a screw driver in there and it just went straight through so I'm thinking thats not it. Here is a picture of what I'm talking about.

The stablizer bar guy came off fine after I hit it with a hammer. But the actual shifter guy is just sitting there laughing at me...BS
I cricled what I think are the pins that everyone is talking about. Except for me I push a screw driver and it just goes straight through. So I'm not sure whats going wrong.
But do you guys think having no boot could be causing any of my problems? I don't "Do" transmission so that's why I'm asking.
Another question is where the hell is the trans fluid dip stick? I'd love to check my fluid level but I guess I can't seeing as how I have no dip stick. It's probably some stupid valve that you need a dealer to check. Let me know what you think. Thanks

the pin is hollow you need to use an 8mm punch or a smaller screw driver that fits in the hole but not through the pin then hammer it out.
Harder way: Hammer and a 1/4" drive, thin, deep-well 6mm or 8mm socket. Make sure you have room to swing the hammer.
You can't use anything that will get inside the clip and spread it. If it spreads, it just gets tighter. Make whatever you put in there the exact size, and the 'bitch pin' comes right out.
