I'v always used 90-93 integra axles with the corresponding half shaft.
You mean the 3 bolt holes on the back of the block don't line up? Is the half shaft from an automatic by chance?

I bought an odb0 Jdm b16a Y1 manual tranny. Bought ebay axles for my crx and installed it. passenger side fits right up, but the driver side is slightly to long. What's happening?
Just look at the mounting holes on the intermediate shaft, the manual one is different from the auto one. Use those pictures as reference. If the shaft doesn't go in all the way have you tried gently tapping it with a hammer? I had to do that with my intermediate shaft on my b16 trans.
...so if i have an automatic block with a manuel b16 trans and auto intermediate shaft why wouldnt the auto intermediate shaft bolt to the auto block
im so confused

no it is not possible to use an auto half shaft with a manual trans. you can either use a 90-93 5spd intermediate shaft and 90-93 axles, or a 94+ manual intermed. shaft with 94+ teg or em1 b16 axles.

the mounting point on the back of the block of a Ls and Crv are the same thing. make sure youve got the manual intermediate shaft slid all the way into the transmission, the bolts take a bit of finessing to all line up, but it works. if your short of the holes, you have an auto intermediate shaft, and it will not bolt up at all (will slide into the trans tho).
...
if i am using a block out of an automatic why couldnt i use the same intermediate shaft
with a differnt trans
i know you say it doesnt work but im jus wonderin how
someone said they have a differnt bolt pattern,, well how would a manuel intermediate shaft bolt to a block that origanaly came with an auto?????
why am i not understanding this!?!?!?!?!?!?!?!?!?!
Because when the manual trans is bolted to your block the point at which the half shaft is inserted moves just a little bit towards the crank pulley side of the engine. with the auto transmission that place is a little further away from the crank pulley. the different length intermediate shafts compensate for this.
OOOOOHHHHHHHH!!!!!!
wow ok i thought the bolt patterns were just differnt and i was like wtf why would they do that????
ok
well that sucks
anyone want a auto intermediate shaft?
