Making any changes to the setup can necessitate a retune. Depending on the setup (porting, ring wear, valve sealing, etc) there could be variations in EGT from cyl to cyl and cause slight appearance variations in the runners.
I've built several manifolds that had a runner or two another color when I saw the customer at a later date. Looks funny, but they've been driving with them like that for 1-2 years no problems. I wouldn't say it's something to be extremely concerned about. If the plugs look normal, no detonation issues, car performs as it should, etc. then your fine.

Headers usually change color. Sometimes the change isn't as even a flow change of color as the rest. You should only worry if you notice cracking. It depends on each mandrel bend because after forging metal and then roll pressing it down to gauge the steel is very hard, at bending, the metal stretches causing changing desity at different points. The angle of bend, how long the bend is and density of metal at that point can cause slight color changes, even when coated. The more you heat it up, the more it stays blue. But again if there is no cracking then there really is nothing to worry about.

#1 and #4 are turning mostly 1 tho and the others are staying a real brass/real gold color.
