What plugs have to be hooked up in order for me to be able to start the car?

Just plug them all in, for the car to start most of the sensors have to be plugged in anyways.

take out all the brown and green wires, there extras left by honda

^^^oh man thats gonna cause some problems. just plug them all in, the ecu reads inputs from the sensors to make the car run right. the only stuff i would recommend leaving unplugged is headlights and accesory stuff. but be careful because your cooling fan is on one of those cicuits. i dont know why you have the stuff unplugged, but thats another story

It's unplugged because I just dropped in a swap and I am just now plugging in the wire harness
