Ground Control/Koni Yellows doing the funky clunky

I have a 2005 Honda Civic Si lowered about 2 1/2 inches on Ground Control sleeves/Koni Yellow shocks. I had them installed on the car in early 2005 around the 15,000 mile mark. The car is now at 116,120 miles and has recently started to making clunking sounds when going over speedbumps/uneven pavement. I had my mechanic put the car on the lift and he test drove it, he said ball joints are good, axles are good. He says the car is too low and that the top of the shock/sleeve assembly is hitting the top inner area of my fender...i dont thing thats it? I then took the car to Auto Innovations import/alignment shop and the guy there said that clunking is typical for GC/Koni yellows due to how the sleeves sit/bounce on the perches. BTW i dont what my exact spring rates are but the car doesnt bottom out to bad, i know at my ride height suspension travel is not much but its the clunking thats an issue to me. Also i know if its a bad axel it would be a "click-click-click" sound and bad ball joints would be a clunk but i know they arent bad cause we looked at em.
I can't answer your GC question, but check your rear trailing arm bushings and any other bushings to make sure they aren't ripped/torn. I would also check your sway bar end links, I know mine will make a clunking noise sometimes.

Update:
Took the car to Motorsport Technique in Hayward and they put her on the rack/test drove it and they said my struts are loose and they need to take everything apart...cause like my top hat or piston or something like that is messed up. They said it was due to car being to low (shes lowered about 2.75...almost 3 inches) and they said my suspension travel is not moving straight up but at an angle so thats probably what messed it up. Ive had the car set up like that since they were put on in 2005 when she had like 15,000 miles on here, now at 116,000 ish miles it finally went bad. Its just the fronts by the way, its gonna be $150 (labor) to take apart the suspension and from there they will find out whats wrong/what needs to be fixed. Im no suspension guru by any means but if someone can please chime in about what this with input/feedback that would be great. Id like to stay lowered at this height (2.75) so if worse comes to worst and i need new parts, should i stay with GC/Koni or buy something else that will be good for that low of a drop?

so ur car being lowerd like this hasnt caused u any problems with you rack opinion? because this is the ride height i want to be sitting at but i dont know how to do it and right
Yeah she has been lowered like that at the 15,000 mark...now at 116,000 miles ***** messed up. No issues with the steering rack. There is way to be this low and do it "right" check ephatch, theres a thread on "how to slam an ep3"...its says what coilovers to get, camber kit, LCAs, etc.
