Ok here's the deal in process of doin ls swap but the motor was a automatic and I changed the tranny to manual and there is a *** load of wires left over.....? Is do I need the manual ls wiring harness or will the auto one work....

I used an automatic harness and plugged in the engine connectors and used a M/T ecu with no problems. later on, I cut the extra connectors off and traced the wires back for a little engine bay cleanup.
