I just finished doing what you are starting and here are a few comments I have. By the way this is the very first time in my life I have ever taken a transmission apart. I just finished yesterday and my trannie feels brand new!! I too pondered changing just a few bearings in lieu of changing all the bearings and here is what I found. A couple of the bearings inside a Honda transmission use plastic for the ball bearing guides and they break down and end up going all through your transmission. When I disassembled my 5 speed I found very small pieces of this plastic EVERYWHERE. The biggest problem was this plastic was inside the main shaft and the counter shaft and clogging the oil lubrication holes. Be sure when you remove these two shafts get a good light and look up into each shaft to see if any plastic from the bearings is up there. Also to remove the main shaft bearings and the counter shaft bearings from the transmission case you will need the special tool from Honda to remove them, I will post the website I used to get all my parts and this tool and a couple of others that where invaluable to me during this overhaul and the end of this blog. The BIGGEST help to me was a digital camera!!! After I removed the trannie I took photos all around the transmission and during the disassembly I took photos of EVERYTHING for reference during reassembly, it was of immense help to me.
As far as replacing all the bearings or just a couple here are my thoughts when I too was faced with the same question. If you are going to go through all the trouble to remove, rebuild and replace your transmission why do a half *** job? How many miles do you have on your present transmission? How long to you plan on keeping your car? I replaced EVERY bearing and seal at a cost of $470.00. Just a note on this $470.00, I replaced the 5th gear syncros and it is a set costing $128.00 so you could save some money here if yours are good. The clutch, flywheel, etc was another $150.00. All the bearings and seals I got from Honda and the clutch, pressure plate, release bearing and flywheel I got from Advance Auto Parts store.
I found a Honda dealership in Calif. That sells parts over the internet at a fantastic price, this is also where I got the Honda bearing puller, $77.00 which is included in the $470.00. This was an invaluable website, not only for the great prices but all the diagrams on ANY Honda part you want to check. The website is:
http://www.hondapartsnow.com/
These are a couple of other websites I used and were great:

http://www.xm-parts.com/articles/hgear/gear.htm
You can download the Honda Civic Shop manual from here for free, is was a great help!!!

I sure hope this helps!!!
