Default Easiest way to align door and fender? 99 Hatch

So when I went to look at my hatch it was a little dusky and couldn't see everything. After I got it (even though it has a clean carfax) I can see it has been hit and they replaced the door (when I took the panel off to install keyless it is red). The fender looks original, and has the VIN printed on it, so I assume they took it off the replace the door.

Anyways, when I open the door (passenger side) it kinda "pops" open when I pull the handle. Also the fender and door don't align with the pillar as you can see from the pictures bellow. The door leaks a little right around where it sticks out too, so I not only need to align it to make it look right, but to fix the leak. So my question is what is the easiest way to align the door and fender? This is on a 99 Civic Hatchback
