Thats the IAT. Intake air temp sensor. What motor is it? By the looks of it, that should mount on the Intake manifold, not in the intake arm. Did you do a swap or anything?

Seriously, cut a hole in the pipe about 5" from the TB and mount it. Make sure it's sealed well, use RTV or something.

If the intake manifold is from an OBD1 engine then it will have the port for the IAT sensor in the second runner. It looks like your throttle cable bracket could be swapped in favor of an ITR one to make clearance if that is in fact an OBD1 IM with the port for that IAT sensor.

If that's a Skunk2 manifold or B16A2 then you would ideally need to get a 96-00 Civic Ex/99-00 Si IAT sensor, because it has no ears for the two screws, and then liek someone else mentioned cut a hole in the actual cold intake piping and plug the IAT sensor in there.

Possibly, if the sensor is bad or not plugged in. Remember, ECU takes into consideration all the sensor inputs seriously. So any sensor that is malfunctioning or not plugged in, could affect the running of the motor and many times the idle. Of course, some sensors would have a bigger effect on the motor than others.
