I mine use to do that as well. I sounded like it was in the pedal. I pulled dask cover off under the dash and moved some the wiring harness connections around and made sure the pedal was clear all the way up. I did not see anything hitting the pedal prior to moving things around, but the click stopped.

wtf i have the same problem!!...its only once in a while though...but that clicking noise annoys the crap out of me...i asked a honda technician wat it could be and he told me it might be a spring that is on the clutch pedal...so everytime you push it in the clicking noise you hear is the spring compressing..but idk if thats it..

I also heard from a little bird that it might possibly have something to do with the rev matching that's part of the drive by wire system.

then kill your lil birdie, cause it's wrong..., check your clutch , cause if a bad bearing is indeed the problem , you can make things much worse...but hey it your cars, not mine..have fun..

I had the same problem as well a few months ago. I just pushed the clutch pedal lighter for a while and the clicking went away. I'd just monitor the use of the clutch pedal, it doesn't really have to be mashed into the floor boards to shift gears.
