Motor location and potential axle problem.

Long post, cliff notes at the end..
Car is a 89 Civic hatch oval track race car.
Dropped the motor/tranny into my race car tonight and have a problem..I think.
Got the driver and pass side motor mounts installed, kind of a pain in the ***, but they're in.
As the car is an oval track race car, and I wasn't the one who built it, I don't know the complete history of it, but I know it's been hit hard on the RS door, and MAYBE hard on the RF as well, I think it might have pushed the pass side motor mount back 1/2 inch.
Now last year I had no problems with the front mount, but the rear mount as I found out when I pulled the motor in the fall was completely trashed and I have no reference to know if it was sitting in the right place. This year new mount, and new problem...
I went to put the rear mount in and when I go to bolt it to the tranny, the holes do not line up. The motor/tranny are sitting about half inch towards the back, in other words, the mount is sitting half inch in front of the holes in the transmission.
Also, the front mount does not line up either, it's sitting about half inch back as well, last year it was not.
Now only thing that I have changed that could have made a different was motor mounts, I filled them with poly..Wondering if the fact the motor mounts aren't moving anymore, that now it's causing problems because the car isn't straight?
I have no real problems with modifying the rear mount to make work, however I do have a problem if this going to cause axles problems due to where the motor/tranny is sitting?
Do you think this could cause axles problems?

Could my motor/tranny sitting 1/2 inch farther back in the engine bay cause axle problems? If yes, I'll have to do some cutting/pulling!

not sure what kind of mounts you have, but if they are elcheapo, that might have something to do with the engine not sitting quite right. there was a thread about that about a month ago, the engine sat crooked, but as far as i know, nothing major has happened since then. maybe someone else can shed some light on this...
