Ughh, if I remember correctly, that roof install guide was pretty hack, I think he glued the glass roof to the car :S

Get a drill bit made for drilling spot welds, take apart the headliners and interiors and see what connects to what. Then start drilling and welding... Its not rocket science so get to work!!
