Water in the motor is about the worst that can happen. its like taking a brick and chucking it at a wall, when the motor compresses the water has no where to go so but out, with a boom. I'd say pull out the spark plus, stick something in the hole, and see if its wet....might still be some water in the cylinders. if so then your going to have to pull the motor apart and replace/rebuild whats broken.
But if its a D series motor, i suggest just buying a new D series, it'd be so much cheaper and less labor on your part. That and certain parts need special tools to replace, and tools are spendy.

As mentioned, pull the spark plugs out and check for water in the cylinders. If so, remove it. Turning the engine over with the plugs out may help.
Disconnect the battery.
Remove and replace the air filter if it is wet.
Remove the distributor connector and cap. If wet, dry using compressed air.
Check the transmission fluid and engine oil for water. Drain and replace if necessary.
Check whether the ECU is wet.
