which jumper harness?

This is more of a specific questions. I have a 96 cx with a 2000 gsr engine swap, and I also have a 00 SI engine harness.
Questions: Do I need to get a OBD2a or ODB2b jumper harness?

IF the 2000 si harness was in the car you would need a obd2b to obd2a jumper if you wanted to use the stock gsr ecu. I have never heard of anybody using a 99-00 engine harness (00 si) in a 96-98 car though. I understand the dash harness in your car won't interface with the 99-00 engine harness. What you actually need to get is a 96-98 civic ex engine harness.
The jumper harnesses are set up like this. The first OBD listed is the OBD of the ECU plugs of the car. The second OBD listed is the OBD of the ECU itself.
If you really swapped over your harness with one that is from a '00 Civic, then the plugs will be OBD2B ('99+). If you didn't and are using your stock harness, then your plugs are OBD2A ('96-'98). And for the ECU, if it's the ECU for the '00 GS-R, then it's OBD2B. So... '00 Civic harness and plugs, then you don't need any jumper harness. '96 Civic harness and plugs, then you'd need an OBD2A to OBD2B conversion harness.

um I think he ment an obd1 jumper harness?????.......however the other dude was right you can't use a 99-00 si harness in any 96-98 Civic...........you would need a 96-98 engine harness and a obd2a to obd1 jumper harness.........

It wouldn't. The GS-R ECU, JDM or USDM? If it really is a USDM 00 - 01 GS-R ECU it has an immobilizer in it, which you will need to send out and have removed (H-T user Katman has a service where he does this) However it would make more sense in this case to use a '96 - '99 USDM ECU (which is OBD2A so no adapter harness, and no immobilizer removal fee as OBD2A Integra ECUs don't have immobilizers). My final point is that All JDM GS-R/SiR-G ECUs are OBD2A and don't have an immobilizer. I think most people mentioned OBD1 because they figured you were running an OBD1 GS-R ECU.
But what would I need if I used a 96-98 EX engine harness with a 00 stock GSR ecu?

OBD2A to OBD2B adapter harness. Its not worth doing By the time you buy the adapter harness and have the immobilizer removed from the ECU it will have been cheaper to just buy a '96 - '99 GS-R ECU.

Yes, it works.
considering that the car you have is manual...
keep the original engine harness that came with your car and modify it to be compatible with whatever motor/computer you are using (adding v-tec, iac, and iab wiring)...
however...
96-98 civic is obd2a...ex engine wiring harness helpful
96-99 integra is obd2a...the ecu's are ok to use (no immobilizer)
so a 96 civic cx (obd2a), with a 96-98 ex engine wiring harness (obd2a), with a 96-99 gsr ecu(obd2a), and a 00 gsr engine swap should work without a jumper harness to the ecu...
having the engine wiring harness that came with the 00 gsr swap is also helpful just in case you need to switch plugs over to your 96-98 ex engine harness...
even though the 00 gsr motor is considered obd2b, the sensor and emission plugs are similiar and compatible to to obd2a
