Default D16Y5 with a GSR TB and AEM Fuel Rail, now idling high?

I just bought a 2000 EX coupe with an HX VTEC-E (D16Y5), that's got a GSR throttle body and an AEM fuel rail and pressure regulator. It's also got some off-brand CAI with an AEM sticker on it, which I hacked in half this afternoon because rainy season's coming and I'm afraid of the hydrolock. Trust me, I already know the setup is screwed up. Here's the situation:

When I am in gear, there are no issues, car sounds great. However, when I go out of gear into neutral while rolling, the car either maintains the same RPMs or hi-revvs (depending on how high it is while in gear) until I come to a complete stop. As far as I can tell, it improves a little the warmer it is and the warmer the weather is, but that's about as much logic as I can put together.

So is it the GSR TB or the fuel rail not sealed properly or a simple vacuum leak or an Idle ACV or a combination of all those things? What do you think?
