Do you make sure when you start to swap you put shifter on P possition?
If you still use ECU stock and D4 is flashing may be you wrong when you hook up the wiring for netral, double check

I don't want to sound like a know-it-all or anything, but usually when you convert your car to manual transmission, the P position is no longer available for use.

If you car has shifter lock, you can't pull out your key if not on P possition, if you can be patient you can figure out to hook up wire to be P possition from factory wiring,

I thought when you do a swap you have to use an ECU from a manual vehicle
