Default AT tranny GONE on 99 V6 accord. Need some options

My 99 3.0L V6 auto tranny finally went. It has been acting weird for months, but now it doesnt even shift in any gears and grinds when it feels like it. It is going to cost $2200 to rebuild.
-- I want a 5/6 speed off an Acura CL but I dont know what ecu to use if I go to a manual swap. I'm still going to keep the same engine

-- Will other auto trannies fit? Like 04 TL, or other newer V6's?

Before spending the money, Id try to give American Honda a call and "Good Will" it, if you haven't already tried. They replaced all 4 of mine when I had a '99 V6 Coupe. It takes a little work, but its all worth while in the long run.
