How do I fix this clear coat peel?
Do I take it down to bare metal? Or is there a way to just remove the rest of the clear coat?
Also, if I use paint remover, like Aircraft brand, what can I use to tape off the rest of the car?

get as much off as you can with a razor blade. Be carefull not to gouge the metal.
Once you do that DA the rest with 180. Follow with 220 on a DA.
Use high build primer and then block sand.
Finish with base and clear.

your going to have to sand so your not gonna save that basecoat, easiest and quickest way, d/a it all down to the stock primer, then like disease said, use a good high build 2k urethane primer, block it all down, seal it , spray your base clear. No reason to use liquid stripper,itll just get ridiculously messy and be more of a pain in your crack than just sanding it.
Roofs are tricky DO NOT use exssive amost of presure in fact not presure let the weight of the tool do the sanding. Since for the most part roofs tend to flew a lot if ur push down while sand the roof is gunna flex and ur roofs gunna look wavey as hell. Even when ur using the da be careful and wen u block the primer very little presure let the block do the work. id get a 16" to 24" sanding block for the top
