Default 90 accord EX CEL light on

I have two problems.

I had a few switches for the temp and fan unhooked and started and ran the motor for a minute to move the car out of the way for another car I was working on. Anyway's it made the CEL come on. I hooked up the switches and disconnected the battery for a while but the CEL is still on. How do I turn it off?

I had a problem with the Auto Tranny a month ago in this same car and the "S" light was on solid and it would only drive in one gear. I reset it by disconnecting the battery and it drove ok for about 2 miles then the "S" light started to blink again. I took a persons advice on this forum and replaced the TCU under the pass. side carpet floor and it seemed to work and shift fine. Now the "S" light started to blink again, It started when I moved it (the issue I mention above) is this related to the CEL on?

I jumped the blue connector under the pass. side dash, It made the CEL blink 6 times over and over again. Also, it made the "S" light blink 1 time over and over again. Then when I started the car and disconnected the jumper the CEL came back on and the "S" light came on blinking fast again???

Need help please.

BTW, it probably doesn't matter but it is a 91 accord ex.
