Quick question, please don't slam me...although this may sound stupid I need a legitimate correct answer....

If I take the side moldings off of my car will there be holes (where the clips connect or what not) in my side panels???

Yes, there will be holes.

The correct fix, is to weld in a plate behind the door to cover the holes, and fill from the outside to flush.

after you weld the plates in, take a wire brush to the welds then use seam sealer on the inside of the door to prevent rust. you can buy it in a rattle can.
