Default check engine poping up

hey honda tech I just got a 97 ls shell with a gsr swap in it , upon checking the engine harness i can notice that this car was put together poorly. It had a 99 civic auto ecu which didnt let it rev. past 4000rpms , it also had a obd0 cable tranny converted hydro. I swapped the tranny to a 95 gsr tranny and changed the ecu to a obd2 gsr , the motor revs better but a little hesitant on the take off . My friend the mechanic told me that he didnt install the knock sensor in it yet thats why it was hesitant but my concern is the check engine light. We used a diognostic machine and it read ignition misfire , speed sensors and emissons . If the engine harness was a obd1 gsr harness can this be possible ? what do you guys think besides junk that piece of you know what? I need help asap need to take this car to emissions for registration purposes HELP!!!!!!!!!!!!!!!!

Should i go with an obd2 to obd 1 conversion harness and get an obd1 gsr ecu and maybe that will help?

i prefer the obd2a - obd1 p28 chipped ECU check ebay, great deals, got mine for $65...
