99 3.0L V6 misfire
I recently changed the timing belt and water pump on my 99 Accord with a 3.0L V6. Now, I have a slight engine misfire that can be felt at idle and when cruising at a constant RPM. Acceleration does not feel quite as strong as it was before, but it is still strong. I replaced the wires and plugs with new ones and the hesitation is still there. The misfire is not a constant miss, but a random stumble. I lined up the timing marks correctly and replaced the timing belt tensioner pulley and idler pulley.
Does anyone have any suggestions about what might could have happened?

Have you done a compression check? Have you read the DTC to see what cylinder has the misfire?
If compression is good you probably have a clogged fuel injector.
If you're not sure which cylinder it is you can use a pair of insulated pliers (or just make sure you don't touch any of the metal on the car) and pull the spark plug boots one by one until you find the cylinder that makes no difference when it's pulled.

I put new Autolite platinums in after I changed the belt when I heard the misfire. I will be putting NGKs in this afternoon to see if it clears up because the Autolites were all that were available at AZ at the time.

The firing order would not have changed. The plug wires were changed one at a time to make sure that they were installed the way they came off.

No the firing order shouldnt be the culprit, I am leanig more towards the spark plugs. I agree with Dave, the gap could cause a slight backfire.

I put the NGK plugs in and it did not fix the issue. I have not been driving the vehicle this week at all but I let it run today for a while before changing to the NGK plugs to see if the issue may have resolved itself. The stumble still exists. The check engine light came on which resulted in DTC1366 which is the TDC sensor on cylinder 1. Does anyone know where this sensor and/or its connector is located?
I was incorrect on the DTC. The TDC sensor error was on bank 2 (front bank), not bank 1. I removed the inspection ports on the timing belt covers to make sure that the timing marks were aligned correctly and the cam sprocket on bank 2 (front bank) was off one tooth. I am in the process of removing the belt, realigning and reinstalling the components. I'll repost when finished with results.
