I'm not sure if the sunroof is adjustable.. Remove the headliner.. along with all the other parts that are holding it in. You might just have to bend the tabs that hold the sunroof assembly to the roof.. I had that issue with my crx, and it wasn't adjustable, if I remember correctly.

Actually, now that I think about it, there are tabs that hold the glass in, and you can adjust it somewhat. Check by the glass, and see what holds it in, maybe you can loosen them slightly, push up, and tighten them.

You do not need to remove the headliner to adjust the moonroof on a 6th gen Civic. I just did this the other day on my '98 EX coupe. It was pretty easy. Still trying to pinpoint a rattle that's coming from the rear of the pan though. I can't figure it out (it's right behind the dome light). (Accessing the pan means removing the headliner AND dropping the entire moonroof assembly.)

You're going to need to figure out which shims you might need. There are two sizes of shims. Some are probably close to a millimeter (M2) while the others are half that size (M1).

Get a few shims from Honda (they're shaped sort of like lower case Ms) in order to do this.

You're going to need to loosen the glass up before you can insert the shims though.

Get inside the car first. Open the sunshade. You will see a black plastic cover on either side of the underside of the moonroof glass. There will be a screw. Remove it.

Push the black plastic (forward IIRC) to remove it from the assembly. It should come off easily once it's pushed to the right point. Be careful not to break it.

Then there will be two nuts on the underside of the glass. The studs these nuts are on are attached to the glass panel. Loosen those nuts.

Now you should be able to push the glass up a bit.

Slide in the appropriate shims and check the glass height from outside.

Once it's correct, tighten the nuts up. Check the height from outside again. You might want to slide the glass back to make sure everything clears before you reassemble anything. If it's okay, reassemble it.
