I bought a tranny from an 91 civic ex 4 door. the car has a 5 speed tranny but it has cruise control. Woud there be a difference if a install it on my 90 Civic hatchback d16a6 or is it the same thing.

 

The only differance in any 5 speed USDM tranny from 88-91 is that some of them have a 20 spline input shaft from the tranny and others have a 21. If both shafts are the same spline count (the one you're pulling out of your car and the one your putting in), then there will be no differance or problem. The crusie control has to do with the throttle, not the tranny.
