Axles question - GSR LSD tranny into CRX.

Axles question - GSR LSD tranny into CRX.
I've searched and became more confused.
I'm going with the DA axles and intermediate shaft. A few people have suggested putting the tranny seal in on the int. shaft side. Why? Am I missing something?
I have managed to bolt the axles in place, but I hear some rubbing sound when I spin the wheel. Is it because there's no oil in the tranny or is it the tranny seal thing?
This is for a CRX Si with Type R LSD tranny. Axles and tranny are brand new.
