Whats the best way to remove the side modlings?
I'm curious to know the answer too but it doesn't seem that easy.

The side moldings are the tricky ones. You gotta take off the door panel and squeeze the clips holding it on from behind. Squeeze it and push it out. For the molding in the front you gotta get to the clip thats inside the inner fender well lining.

Seems to be consistent that pretty nasty looking Clip #9 in the diagram:

The weird bag thing is vinyl or low-density polyethylene and that really weird stuff that seals it is butyl tape.
