It's been a while since I've fooled with the 5th gens audio system, but I think the extra two wires probably have something to do with the Acoustic Feedback System that Honda designed with the factory player. Personally, I bypassed the factory wiring altogether and ran new wire to an amplifier. I don't know what your audio setup is like, but that may be a possibility for you to look into...

It's been 4 years since I did my rear speakers, but I don't remember 4 wires. I just cut the stock clips off, matched pos & neg wires, and attached to crimp clips.

Did the wires from the car have a connector attached to them which plugged into the speakers?

Reason I ask is because I used adapter plugs from Crutchfield for my rear speakers and they worked great. They are a quick plug-n-play connection between aftermarket speakers and the factory wiring. I have a 4th gen, but Crutchfield's site says they will also work for 5ths.

However, if you only have individual wires (no connector) then this will not work for you.
