failed emissions

I have a 96 civic hatch with a 99 b16a2 engine. I failed emissions because they said they couldnt read the OBD2. What may be the problem? switching ECUs? thanks for your input.

Are you running a JDM ECU? If so they wont communicate with a US code reader.

Exactly. You'll need to find a 99-00 USDM Civic Si ECU (P2T). You'll also need a obd2a - obd2b harness adapter like this one from Boomslang:
