I have a 2008 Pilot EX-L. I've checked fuses, swapped the lower and upper bulbs in the tail lights (filaments are good), checked trailer wiring harness, checked new audio install and everything seems to look good. The third/high brake light works, but the brake lights in the main tail light assemblies won't shine.

Any suggestions?

I suggest you take advantage of the factory warranty and have it fixed for free. This is assuming that all your accessory parts are factory and factory installed...

I second that, but if you touched the bulbs then that probably ruined them. But like he said, its still new use the warranty.

 

I've seen cheap trailer harnesses(that tap into the harness at the tail lights) take out the trail lights.

 

I diagnosed a vehicle where the dash lights would illuminate when you stepped on the brake pedal. Turned out to be a chaffed trailer harness, as well.
