rusty calipers
Well, now that they are rusting you know the protection is fading, so your first step would be to remove the rust and then you'll have to do something to keep them from rusting again. You can remove the rust with a mild wire brush, but I don't see how you're going to protect them without some kind of paint or protective coating.

Any paint chipping off is a result of poor prep work, nothing else. If the surface got too hot (like if it was a header) the paint could burn off, but chipping would just be from poor prep.
There's all kinds of caliper paint, check on the internet and you should be able to find some gold.
This may be a bit extreme of an example, but I recently redid my calipers because they were all rusty....sandblasted them, ground them smooth, primed and painted them with caliper paint.


I did mine in black as you can tell and it came out pretty good. Use some carb cleaner to clean all the dirt and chemicals off of them and wire brush the rust off first.

Most blasters use duct tape because it's thick and takes a while for the media to cut through it.
