Will a D16Y8 engine from an Automatic fit a Manual?
Will a complete D16Y8 engine from an Automatic 98 civic EX fit a Manual transmission 98 civic EX direct bolt up? If not what other parts would I have to swap to make the automatic tranny engine work on the manual tranny car?

Usually there is no difference between engines that came with automatic or manual, but in this specific instance for some reason Honda used a different IACV setup. So you can swap your manual trans intake manifold / throttle body / IACV over to the new motor. I believe there is a way to convert the three wire auto IACV to work with a manual ECU but I don't know the details. I'm sure a search would turn something up.
That is most helpful! My intake Manifold off the manual tranny car is just fine. So long as the block and head are the same I will leave all parts from the manual tranny car intact and just bolt them to the engine from the automatic car.
Are you 100% sure the ECU and wiring harness aren't different between Manual and Automatic?

Could be but if all I'm doing is swapping the block and head from the auto car into the manual car then the manual car's ECU will work just fine, correct?....assuming the block and head are the same on auto or manual. I'm getting the feeling they are the same, it's only the ECU/and intake manifold that differ?
The harness for the auto is the same as that of the 5 spd, it just has an extra clip and more wires that wouldn't be used. The pinouts are the same.
The ECUs are different, yes, so if you don't have an automatic transmission, you have to run the 5 spd equivalent. An auto ECU will throw codes for not being able to find the auto tranny.

yah i had a Y8 from a auto in my hatch at one point and it was HELLA quick casue you kinda figure it aint beat casue it shifts automaticlly but it idled funny casue the IACV but was a quick motor with nothin else switched over..

It's a complete motor: Head, block, Intake manifold and all sensors, Exhaust manifold with O2 sensor, timing belt and components all left in tact...it just doesn't have an alternator or AC compressor attached.
Since it's 5 miles from me and has verifyable mileage of 95K (since it's still in the car till I pay for it, then they take it out for me and put it in a crate)
They have a 30 day exchange policy so I have time to run leakdown and compression tests and get it running before it's too late.
