Default Tranny & Clutch help needed badly

ok so i have a gsr tranny in my eg coupe. the story is, its has been running and shifting fine. not a single problem. the past month or 2 the clutch pedal has been feeling soft. so i find where my clutch master cylinder is leaking and i change it. great i have a very stiff clutch, stiffer than before the cylinder started leaking. now all the sudden i cant down shift into 2nd and it wont even go into 3rd but for .5 of a second and as soon as i give it little gas it jumps outa 3rd. im pretty sure i put the clutch master cylinder right and dont think that could affect it. unless there is some adjustment that i messed up on behind the pedal. any ideas? i bled the **** out of it and even vacum pumped the clutch line. no air in it at all. any help is apprecitated.

- i drove the car all day today without one problem with the tranny. as soon as i put the new master cylinder in it goes bad.
