wiring harness issues!!!help plz

I have a honda civic dx with a d16z6 swap. the problem is the car used to be automatic and when they did the swap it looks like they didnt switch the wiring harness. it seems like they adapted the wiring harness to work with the z6. the reason i found out was i was replacing the carpet and i saw wires spliced and there were speaker wires being ran to the computer and other areas. will this affect me in any way in the long run? also if i need to replace some areas of the wiring harness can i replace an individual area or must i replace the whole harness? any help would be appreciated thank you.
i pretty sure you can use a auto harness on a manual, because the trans doesnt affect the engine wiring. However about the speaker wire thing, if they do go directly to the ecu and are substituting for other, i think thats a problem because its speaker wire and not oem. (i know wiring vtec on a non-vtec trim is diff, before someone gets into that). It may be alright down the road, but i would be worried somewhat.

yeah it worries me a little i dont want that wire burning out. u think it would be cheaper just buying a wiring harness from the dealer? or can i just buy that area of the wiring harness?
