i am helping my nephew swap in his 98 GSR i was wondering if i can use the ex engine harness?

its not as simple as that... yes you can... but, some of the wires will be a bit short, you will have to lengthen then a little, you also have to add some wires, but it depends on what ecu you plan to use, to make this swap as easy as possible I would suggest using a chipped ecu... this is not a "simple" swap but can be done easily with some good technical info... better do a search since you are stuck at the harness.
