weld it, grind it down, sand it and fill out out, you are seriously not going to use straight body filler(which mean to be filling only as much as 3/8 of an inch for most of them, not cover holes ) on those holes

Just weld it, grind it, smooth it with filler, get it re-painted and be done with it! simple!

i would say around 100-200 bucks is what i would say. buy the time you weld them up, grind down the welds, bondo them and prime them, somewhere around that price. some shops would figure so much, in hrs, per hole. then they would multiply that by whatever the labor rate is in your area. here it is 40 an hr. i own a little p&b shop. thats what i would charge
