Are you sure its the same battery number wise and everything?
How about your grounds are they all secure for the trans and motor?
Battery ground loose?
Battery Terminals loose?

check for voltage drop from battery to stater. check ground for continuity, if thats ok, replace your stater.

Check the 2 grounds going to the motor. One on the tranny and one on the Power steering or top of head.

Also can u hear the PGI realy on the left side of the mid dash click ?

so you turn the key and it clicks once? then turn the key, clicks once, again and again, then starts? if so, i'd check starter contacts.

go with what he said... if not most hondas have been known to have that wire that goes to the nutral safety switch to die.. (Mine did) i just cut it and ran a seperate one to the ignition and to the S terminal on the starter... started right up...

oh yeah EDIT that means you dont need to step on the clutch to start the car...

]Hmm really wierd the dact that your alternator is putting out that much might have over charged the battery which killed it and now its not able to hold a charge?
Im not exactly sure what the normal output of our alternators are supposed to be though....

that really sounds like your starters going out just my 2 cents. easy 5 minutes to change it.
