Default Clutch issues

I have a 1999 prelude that recently had engine rod knock so i swapped it out for an F20B motor, I know it has less torque w.e., i also just had the clutch master cylinder replaced, but the clutch is slipping and under hard acceleration the e-brake light comes on. The tranny is less then a year old. Any reason y this might be happening? Im planning on putting in a stage 1 clutch kit but i just don't want to replace the clutch then find out i need new tranny or something. Any and all input would be appreciated.
