Default Problem with new ecm (ecu)

I have a 2000 Acura Integra GS-R with a 5 spd transmission. I have had three things that will not cooperate with the passing of emissions. The catalyst is brand new and so are the O2 sensors. The emissions service tech showed me a printout and the printout says that the O2 sensor, catalytic converter, and the evaporator canister is NOT READY. I have reset the computer and have driven the car over 100 plus miles and my hand held OBDII reader still flashes a not ready signal. The check engine light never comes on because there is no major malfunction. I took the car back to the inspector and he swears up and down that it is the computer because maybe at one point I had the car jumped. As far as I remember, I never had the car jumped and it still has the same battery. Bear in mind that this vehicle has only 37,000 original miles because it is just used on nice days.
So I buy a new(used) ecm and can't get the car to start because the 2000 has a security chip in the key. What do I do to reprogram the ecm to recognize the chip?
