Is the d16 a 5spd, cause if it is then all you need is the ecu from the d16. i am so lost on what you said.

so the car that it is going in was originally a 5spd? If so, you just use the same ecu that was in the car, or you can go ahead and use the one from the z6 as long as it is a manual too.

as long as you are just using the motor you are fine. keep the current ecu from the 98, the auto ecu is not needed here. the only thing i would be concerned about is the motor is from a 94 (obd1) and the ecu is a 98(obd2). i'm not sure exactly what is compatible between the two. but if you can swap everything from the old motor to the new motor and they are in working order then you shouldn't have any problems.

you can run a manual trans with an auto ecu. i did with my 90 crx auto2man swap. i would also assume you can run an auto trans with a manual ecu. but someone let me know on that cause i am doing a man2auto swap in a few for a friend who cant drive stick.

yes you can run a manual tranny on a auto ecu, but i doubt you can do it the other way around.
but the op doesn't have to worry about that since all he is doing is swapping the actual motor not the tranny.
