I purchased a 4.9 final drive set from M Factory and was having a problem installing it. I have a GSR transmission and put a 4.78 F.D. from a JDM Type R first. When I tried to install the 4.9 F.D. it wouldn't work unless I put the GSR 1st gear back instead of the Type R 1st gear. Does this sound right. I just want to make sure before I destroy a tranny. Any advice is well appreciated. Thanks.

The final drive you ordered was designed for the USDM transmission, thus you have to use the GSR (or USDM ITR) 1st gear with it.

The JDM '98 spec Final Drive that you had uses a different 1st gear, hence why it will not fit.
