i know this sucks
but this is normal on honda tranny and especially on d series tranny..
i have seeen and heard on tons of them grinds on second or especially on 3rd gear
this happened to me once ..but i was planning to do a b16a swap..
so i didnt bother to fix that or replace that.
your best bet is..forget about to repair it..cause it will cost u more money than to buy a used one

Sorry to say bro but that transmission is infamous for grinding third gear, and third gear only. Your third gear syncro is going out.... going to be fairly expensive to fix, you may try looking for a new transmission... like the d15 VTEC LSD so you don't have to buy a Quaife once you are boosted.
Really it's not worth paying the $1000-$1500 it would cost for a full rebuild.
You can get a good condition used transmission for a D-series for $200 easily.
They're a dime a dozen.

how about changing the tranny fluid out with some GM snyncromesh... Might lube the syns up enough to stop the grind temporarily...
