Default 2003 Honda Civic SI - Clutch or Tranny Diagnosis/Problem

Please offer some advise or if you ever had this problem...

I'm having trouble shifting into 1st, 3rd & 5th gear. It seems like it's staying on neutral and doesn't want to go into those gears when I try to shift. I'm able to go into reverse, 2nd and 5th gear without any problems. I called Honda's repair and parts service. They said it will cost me anyway from $1200-1300 to replace the clutch. I also spoke with a local auto repair shop and was told it was the tranny instead any where from $1000-1500. I'm not quite sure what the problem or go about having this problem fixed without getting ripped off. Please help!
