Default ""HELP"" pilot bearing making it impossible to put the transmission back on.

D16Y7 engine
S40 transmission
OEM Exedy replacement clutch kit.

I did use the alignment tool when I put the clutch on.

When I'm trying to put the transmission on, I get it to go in/line up with the clutch, but that's as far as I get. The transmission shaft does not seem to line up with the pilot bearing, leaving a 1/2 inch gap between the block and the transmission.

Any suggestions???

I tried searching, but didn't find anything useful.

P.S.
Sorry for my poor spelling, I think I fixed most of it, I just got so pissed and frustrated.... the stifling weather isn't helping either. I had to take a few minutes to cool down 'cause otherwise I would have done something stupid that I would later regret.
