question is as stated above. Would it have any adverse affects/effects if I remove the entire resonator box?
I know it quiets the sound of intake but is there any other purpose?

I assume you still have the whole stock intake? If so it should just be making things quieter, and keeping stock airflow. With any aftermarket intake install you can remove it all. If you are planning to get under your fender there and rip the box out, why not do an intake at the same time?
