CEL 4 and 5 after headswap. k@man?

Swapped a Z6 head/IM onto my 96 Y7. Boomslang harness with stock P28.
Had CEL 4 for CKP and very rough idle. Switched the CKP+ and CYP+ wires and have CEL 4 and CEL 5 now, but it idles a lot smoother, not great though. Idle around 1,000 (cold) loping about 200 RPM.
Ideas?

Took it on a real short drive. Likes to stall. Can't give it more than very partial throttle or it bogs down.
CEL 5 went away.
